One other suggestion - the gear shift linkage is assembled nearly dry (at least it was on my XJ6). Try removing the linkage and greasing the pivot points. I had this problem 20 years ago with an FZ750 which was 'notorious' with the press for having a clunky gearchange. A bit of grease and both bike shift a lot more smoothly for less effort with the foot.

Okay so I've adjusted the clutch replaced the Pazzos levers with the factory and back then had my cousins shop look at it and document they also see an issue. I'll be taking the bike back to the dealer Tuesday morning when they open next and take the bus home.. I'm

Question.. Do dealers charge hourly for warranty work? Just so I know not to be screwed.
You shouldn't be charged anything if its covered by the warranty.
If it's not, then they will charge... had that happen with something that wasn't covered, check engine light came on... turned out I forgot to reconnect the pcv tube when I changed the air filter. I fought it and got half the bill knocked off because of what I had written down. That they not do any work without calling, when they called, they said the would only charge me 1 hour labor, 1/2 to diagnose 1/2 to fix (which sounded reasonable due to my mistake). When I went to pick it up, they had it all out of whack and were trying to charge me $200+ dollars to reconnect a tube, shop materials, BS etc... After talking with the manager, he agreed with me, it wasn't a warranty job, but they had already agreed to what they would charge.
Make sure you get in writing what they are going to do and that they will do no work that is not covered under the warranty (or that they must call you to authorize any payment work).

Service manual states 10-15mm of clutch free play. Also, do u shift using 2 or 4 fingers. Sometimes if shifting with 2 and with too much free play u cant pull in the lever enough to fully disengage the clutch. Just some thoughts
Glad it's under warranty. Having it gone so long just sucks tho....
Have you called them to get details on what is wrong and how long before it's back in your hands?
Not yet I've been swamped and only take time out to check forums off my phizone.
So I called and they verified the issue but won't get to it until tomorrow. Boooooooo lol
No they are going to "dig" into it tomorrow or Thursday. We'll see.

So I'm going on 4 weeks now and they, the dealer finally called back. They said they have ridden the bike a few times and they have noted the problem. I was told two weeks ago that they are going to work on the bike. They have not. They told me that they feel it is the bike and that they all can be a little different and with it only having 2k miles that the mesh and clutch plates are not freed up as they would be with exceptional mileage causing the bike to not shift firmly or at all.
So all they have done in 4 weeks is ride the bike. They have not opened it up at all at this point.
I told them: "It is typical that no one wants to perform warranty work. So here is what your going to do. You are going to open my bike up and find the problem, there is a problem as your mechanics have stated they know there is an issue. You will perform the warranty work in question OR you will trade me a 2011 FZ6R free of charge, my choice of color- orange, as the one I have is a lemon and not a year old. If you do not comply by these demands then my lawyer, who has been briefed in everything that is going on and checked the states lemon laws, will be in contact with the store owner and Yamaha."
He said, "Okay I will relay the message... have a good day Mr. Drake"
