I did my suspension work two years ago. At that time, the Penske shock from Traxxion cost me $655, and I paid another $110 for a custom spring. I did not have to send the OEM shock to them. When they order from Penske, it is made to fit the FZ6R. Sorry, but I don't know what the differences are...
The stock suspension was trash for me too, but then I weigh 190 lbs without gear, and I think I read somewhere that the suspension was designed for a much lighter rider.

I put the kit from Spiegler on my bike. Their kit is OEM style but includes the rear line as well, not just the front. Very happy with it...quality parts, easy installation, and noticeable improvement in braking response...
If by "standard size" you mean is that what originally came with the bike, yes, that was a pic of the OEM rear fender.

So it looks like I don't have the fasteners or the side reflectors. I live in southeastern Pennsylvania, so shipping what I do have to the west coast is probably in the $45 to $50 range. The service manual says to replace the throttle position sensor if either the fully closed or fully opened values are out of range. You should be able to check the sensor resistance to confirm it is not functioning properly. Interestingly, when installing the throttle position sensor, it says...
The service manual describes code 12 as "normal signals are not received from the crank position sensor". It identifies 6 probable causes to check for in a specific order. Number 5 is checking the resistance of the cps, which you already did, and found it to be within range. Unfortunately...
The service manual doesn't seem to show anything there other than the metal piece the fairing attaches to. Same with the parts diagrams online. I think it's safe to say there is no other purpose for those bolts.
