If the FZ6R was 50 lbs lighter and with gear indicator; I wouldn't have upgraded....
The GSXR feels as much better built machine. And it is comfortable enough when you lower the rear pedals. I would also strongly recommend tank grips as they help a lot in cornering.
Before reading what you did; I was going to recommend a GSXR 750. It has all the power that you will ever need, handles great, comfortable. Good value. I would upgrade brake lines, tune the suspension, and you will be amazed what this bike can do. A quickshifter might also help on technical...
Honestly, you will end up riding way more 1000 mi a year. The FZ6R is too much fun & comfortable not to be taken on road trips and commutes. In the summer, I average over 100 mi per weekend alone. I see you easily putting 3-5X that number in one year.
If you want best overall bike and willing to sacrifice fuel economy... you cant beat fz6r. The ninja 650 is less comfortable, handles worse, vibrate more but has more street friendly engine and lower MSRP & ABS.
Gear is very essential to safe riding a motorcycle
On minimum I wear the following:
1- Full Face Helmet
2- Gloves
3- Jacket
4- Boots
5- Jeans or other full length pants
When I go corner carving or long rides, I switch the boots/pants with REAL motorcycle boots & pants.
FZ6R--> 65-70 hp
FZ6 --> 90 hp
R6 --> 100-105 hp
As a first bike... The FZ6R is plenty of power. Anything more is borderline too risky. That especially true if the bike has no electronic aides (like ABS, TC, power modes etc). Stick with the FZ6R and learn how to ride.

I wouldn't advice such a suicide trip. One, customs will be a big pain in Mexico and most South American countries. Two, getting robbed on the road is not out of the question especially with expensive cargo.

This is a function of tire size and pressure. Tire compound plays no part assuming everything else is the same (bike, rider, road conditions etc). Skinnier tires are more flickable but have less traction. That is why Ninja 250/300 handle so well.
Honestly, you can't beat the GSXR 750 as an upgrade. It has the lightness and maneuverability of a 600 SS but with 20+ ftlbs of torque. It is also very comfortable for SS. And there are tons of aftermarket parts to make ride more comfortable. You can get bar risers etc.
Maybe... The bikes will have the same chassis & power-train with just different seats, rear-sets, & handle bars as available factory accessories/options? This way Yamaha doesn't need to certify lots of models emissions wise.
