I don't think an ECU flash exists for the FZ6R. I could be wrong but even the guy who tuned my bike said there wasn't. You should search the forums for maps. Pretty sure there are some to download. But it may not be perfect if it isn't the same exhaust.

I recall my bike (09' FZ6R) reaching 103C/217F, but the engine fan kicks on at that point. And cools to below 97C/206F. If your engine fan isn't kicking on at 103C, then I think you should investigate.

Sounds like your bike needs a good tuning. Bring it to a shop, get it dyno'd. My bike was very poppy too before the tune. After, everything was so smooth (note: I don't have a two brothers system, but all same shit)
